Placing windshield and rear window moulding clips

When I took the windows out I noticed that the clips (most were rusted away) seemed to be set higher or lower. The front clips fit into a little cavit and the rears just seem to sit tight along the bottom of the window channel. The hole in the clip is elongated whcih permits the clip to be adjusted or allow for a slight deviation how high or low the screw hole is. What is the best way to set these as once the window is in there is no turning back. I could mock up the rear window with spacers to set it but the windshield is a different story. Thanks
